Assign all site-specific articles into single category, i.e. 'Site A News'.

You need to additionally backup and restore databases of all sites, if you don't only use single database for all sites.

Yes, MightySites can allow you to run all these slave template sites on a single Joomla installation of master site. Each slave site can use own database.
